I live in Germany and get a salary from Japan monthly.Do I have to pay my income tax both country?

Yes, but they are broken up into city and national tax. You would have to pay city tax and appropriate taxes for the place you work at in Japan and your Country or National taxes for the place of residence. It would be advisable to do your taxes from your resident country tax office. They would have the forms for working in Japan, etc.
